A skylight is a hole in your roof with a lid on it. Everything depends on how the edges were detailed.
Every skylight sits inside a flashing kit — a head flashing at the top, step flashing woven up both sides, and an apron at the bottom. Done right, water runs around the unit and back onto the roof. Done with sealant instead of metal, it works for a few years and then starts finding its way in exactly where the caulk shrank.
The other half of skylight calls on this coast aren't leaks at all. Humid Carolina air condenses on the cold underside of the glass, runs down the shaft, and stains the drywall in a way that looks identical to a roof leak. Telling the two apart before anybody starts opening up the roof saves real money.
